I tried doing this on MS PowerPoint 27 and it did what it was supposed to. There was no misbehavior in terms of alignment. However I have faced alignment issues when an MS-Office file is saved as PDF or PNG. (Specifically the vertical axis title of an Excel Chart changed from horizontal to vertical). You may try doing one of these 1. If you are using Microsoft Office's Save As PDF add-in try using an alternate converter like CutePDF (it solved the alignment issue of an axis title mentioned above) or a similar utility available for Mac. (Try Mac PDF Converter ) 2. If you aren't working with many slides you can try grouping all the boxes and arrows (going by your image) cut paste special as Picture (Enhanced Metafile). This way the alignment won't change. 3. Extremely crude method View each slide in Slideshow mode take a screenshot paste it in MS-Word (or Mac's equivalent of MS Paint) and convert the Word file into PDF

Lot of great answers here Ill just add in my 2 cents. First planning and project management - HelpNDoc or other Help authoring tool s (HAT) with built in project management. The beauty of a HAT is that it makes creating topics and arranging them in a logical manner very easy. You really want one if youre thinking of writing long orplicated documentation. I rmend HelpNDoc because it free for personal use and evaluation purposes and the interface is quite similar to MS word. Next writing - Your HAT of choice or MS Word. MS Word gets a lot of hate but simply put it a good enough software that gets the job done. Now most HATs alsoe with word processing capabilities so you can do the project management and writing in the same software. Image manipulation - whatever graphic design tool yourefortable with. If your -manipulation-tools Screenshots - Nimbus + 7Capture For website screenshots you can use the nimbus extension for firefox s . For everything else there 7Capture . Saving and Export - HAT Your HAT should allow you to save to all the formats you need. If youre writing with Word you can import the document into your HAT or use other software for saving to preferred formats. As of Word 21 you can save directly to PDF. Most HATs enable saving to ePub Kindle or other eBook formats. Screen Recording - Camstudio Camstudio is a great software that powerful enough for most of your needs. And it free to boot. I was also going to rmend but it turns out they retired in 215. Text Editing or Code - Notepad++ Much better than regular notepad! Flowcharts and other diagrams - MS Word or Mind Meister MS word actually has some good tools for flowcharts. You can find these under the insert tab SmartArt in the illustrations section. Designing flowcharts is quite easy in MS word but you might find it a little rigid in structure. For something more fl you could try s s although it better suited to mindmaps rather than flowcharts. Did I miss anything? Leave ament if there any other specific tool you need regularly that I missed.
